I've been using Balsamiq Mockups (http://www.balsamiq.com/products/mockups ) for a few months now. Its really great for rapid prototyping.
Before knowing all UI elements, and before knowing the graphic style of the project. Easier and faster :)
*I am not working with or for Balsamiq, nor get any other benefit from saying they have a great product. It just helped me out a great deal, and I hope it will help others :)

I've been using Pen and Paper for a few months now. Its really great for rapid prototyping.
